I wanted to ask this question, since there are so many legitimate uses for hiding content with display: none; when creating interactive content, if a site used this way it will be automatically penalised by Google or other search engines or down rankings because it is a SEO black hat technique or not? and content wrapped by display: none will be indexed by search engines? Does any one have experience about this problem?

If the page indexed by search engines, it will be on results. A sure fire way to test this is to do a site search using the URL that you have ‘display:none’, if it result your website, it is indexed by Google.
