Why my domain is not listed on Google when using this command?

When I checked my domain with this command site: www.example.com on Google then pages are listed there but the domain is not.

i.e

Code:
site:www.example.com
Google shows these results

Code:
www.example.com/page1
www.example.com/page2
www.example.com/page3
www.example.com/page4
....
without

Code:
www.example.com
I tried to check with other domain and their domains are still listed with this command, this only happens with some.

Any reasons?

If the home page is not indexed, that is normally a sign of it being penalized.
Its homepage is still being indexed normally and I only can view my domain by typing my domain name on Google. Its weird.

I think it is a slight penalty but don't know how to remove that with Google.

It could be something else like a noindex tag being on the page, but usually it is a penalty.
I searched noindex tag on source page and didn't find any words match this term.

don`t use space after "site:" site:example.com

You are right on this but I am sure the OP used right command.
If there is a space in that command, it will display results according to a different direction.
