Clicks from Google custom search engine result will be counted as clicks in Google webmaster tool?

I have implemented a Google custom search engine in my website. I am wondering if users use Google custom search on my site and clicks on results from their queries there will be counted as clicks in Google webmaster tool or not?

I don't think it will be counted in webmaster tool. Any clicks directly from Google SERP will be considered as a click and would include in the count.

Why do you know it will not count? Did you have experience when tried it on your websites?

Because Google Search Console tracks data from Google search engine. Not searches on your website. Look at the data it provides. Position, CTR, Impressions, etc. If it is a custom search of pages just on your site, how would it incorporate that into the data?

Now if they do a search of the web, then it would count, but if they are just searching your site, then no the data does not count in Search Console.
