For all affiliate marketers here, I know these two ways are familiar to you, but I want to know which works the best? putting affiliate links stand out or blend in with content? why?

I find my in-context links get clicked a lot more. But, if a page is about a product, or solving a specific problem, big bold links work better.

Yes, I agree with What Rob have said. In context links get clicked more by visitors and have a good conversion rates. So, you can go with your second option blend your link with your content. Hope it will help you.

I usually click links if it is included in the content. As a read, I want to get information about the products before buying. Just make sure the link stands out and easy to locate.

Logically speaking...

If you make it blend in with your content, it doesn't appear to be an ad.

It appears to be more content.

That means there is less resistance to clicking it.

(most people don't like being sold to - they just want their problems solved and their desires/needs addressed)

And yes, it has been proven over and over again.
